Which aspect of the tuning are you talking about?
The first 30 seconds "intro" is all built with outtakes samples of previous versions of this piece. I simply slowed down the individual samples and roughly sequenced them with the the Kong drum designer in Reason.
For the synths, I usually adjust the tuning of every oscillator until I find the sounds comes alive or becomes interesting when juxtaposed with the other voices in the piece. I do this by ear and probably the pitches become in fact out of tune. I usually tinker with the oscillator tuning buttons within 30% (-15 to +15), but this is no hard rule and I just go with what sounds good to me.
Hopefully none of this tinkering sounds too grating for people with more accurate ears than mine.

I also set the LFO on the more rythmic synth (above the bass and below the pad) to an amount of 100% as a sawtooth alternating every 3/8 steps between two oscillators, one four pitches above the other, and with a tuning differing by 28 cents.

actually i really like the tuning. it could very easily stray into the territory of hideous, but here it's the right side of the line. BoC-esque. I'm guessing they're an influence? :)
